I can't think of any purely objective way to judge which book is the greatest of all time. It all comes down to opinion.
In terms of my personal favorite fiction book, I think it would be Animal Farm, simply because it demonstrates very well how such a great concept can be ruined. Of course the theme of the book is more specifically referring to the corrupting of communism in the Soviet Union, but I think it can be applied to any idea, really. The lessons that it teaches are far deeper than it may seem.
As for non-fiction, I might say Cosmos by Carl Sagan is my favorite, simply because it presents many scientific concepts in a way that accessible by anyone. A close contender, however, is The God Delusion by Richard Dawkins, not really because of arguments to disprove the existence of deities, but the encouragement of scepticism and asking questions about the existence of deities. And I would even go further to say that these lessons, like those in Animal Farm, translate into almost any subject very well. Questioning what you are told is a good thing to do, regardless of the situation at hand.
