Honestly the couple few hitman games had little story. More mission based.
The later Hitman games are the ones where they started getting more into the continual story of it.
There is a small red line in them to be honest.[spoiler] Hitman 47, The first game, has 47 escape from the Asylum where he was breed and somewhere along the line he got employed within the agency. Over the course of the game he's sent to kill various targets around the globe. At the end of the game you realize that the contracts you've done were payed for by the same man, Professor Ort-Meyer, the same man that breed 47 and the targets you've killed throughout the game all had a part of their genetics used to create 47. In the end 47 defeats the other clones and kills Ort-Meyer.
In Hitman 2, 47 has retired to a more quiet life in Sicily in an attempt to find inner peace, Having been employed by Father Vittorio as the gardener. One day The priest is kidnapped and 47 turns to The Agency for help to find him and to repay them for their aid he takes on some contracts. Eventually he learn that the kidnap was a ploy by the Russian mafioso Sergei Zavorotko, the brother of one of the targets 47 killed in "Hitman 47", to get him out of retirement. After seeking him out and killing him, 47 Realize that he won't be able to find inner peace and return to his job as a Hitman.
In Hitman Blood Money, 47 is busy working as a Hitman, going through various targets while the Agency are starting to come apart after being targeted by a rival corporation. In addition 47 Is also hunted by the CIA, which is explained between missions when a disabled agent is answering questions from a visiting reporter. In the end, 47 is betrayed by Diana, his handler in The Agency who's cut a deal with the CIA, and she injects him with a poison. The plot then shows that the missions took place prior to the Conversation between the CIA agent and the reporter who arrive to a cemetery to witness 47's cremation. But Diana has taken a job as the agents secretary who gives 47 a kiss after applying lipstick. It turns out that the poison was used to fake 47's death while the lipstick contained the antidote to wake him before she escapes, which he does and kill every witness within the cemetery. 47 then leaves the Agency and Seeks out a new organization to provide him with contracts.
