Two things make up a good game for me: story and gameplay (obviously music and graphics do play a bit of a factor, but not big. If I dig your music/art, sweet, what else you got?). The best games, in my opinion, have great stories and fun gameplay. Great games compensate one with the other (great story and less-than-stellar gameplay or vice-versa), or just have both be good. I can deal with a lackluster story if the game is really fun to play (Modern Warfare 2 comes to mind, though the story isn't that bad in that game), and I can deal with not-so-great gameplay if I really like the story.
That being said, that one thing that makes story in games not perfect is the difficulty. If your game is ****ing hard and I can't deal with it, **** you and your game, no matter how good the story! I can't see it if I can't do the game part of it! Persona 3 comes to mind when I say this; I've almost completely stopped playing it, because the endgame is so jacked. Maybe I'm just not playing it right, but dude, how did people finish that game?
