I would have said TA until RA2 but now i say COH.
I played C&C3 but it seems more of the same and doesn't interest me, theres no evolution over the other games.
Dune 2, since it started the genre
Command and Conquer, because it made the genre popular
Homeworld, because it brought so much new stuff to the genre...one of the greatest RTSs, if not greatest games, of all time.
Company of Heroes, because it brought together RTS elements with squad combat like in Silent Storm and other games of that nature
Starcraft/Warcraft series; I personally hate Starcraft and found Warcraft 3 mediocre, but you cannot deny their success. They kept the RTS genre alive and popular over the years.
Right now, if I had to chose one, I would go for Homeworld. While other games lacked in one or more departments, Homeworld was the whole package. It had amazing (revolutionary) gameplay, awesome graphics, resource gathering, ship building, tactics, balance, and to top it all off, an engaging story to match the gameplay.
Thats my whole beef with the Warcraft games, and Starcraft. They have amazing stories to them, told through cool narration and videos, but once you start a mission its totally boring. "Bring this thing from site a to site b", or "wipe out the enemy base"
It would be pretty hard for me to decide between Starcraft and Total Annihilation. I won't count any of the newer RTS's like DoW or CoH, or even SupCom which is my current obsession, because we're considering 'greatest of all time' aren't we, and really it hasn't been long enough for these new titles to be considered in such a category.
If I had to choose between the two games named above, I would probably go for TA by the thinnest margin. But hey, we've each got our own choices here so all is good, all the games listed in this thread have been quality releases in some way or other.

Why does time its been out effect anything?
If a game launches and is obviously an amazing game then it would be considered. HL for example at time of launch was the best FPS out there by miles.
Im sorry, but since we are somewhat on the topic, I just want to ask what is so "revolutionary" about Starcraft. Personally, I didnt think it was so great, but I do acknowledge the fact that it a good game, and even more important, a respected and loved game.
But seriously, WHY is it so great? The only thing I can think of is the "balance" of the different races.
This. In 1998 when it came out, almost every single RTS up until then just had mirror races with maybe 2 or 3 differences between them. Then StarCraft releases and it has 3 completely different races, that use totally different strategies, and have completely different units. It also had a very well developed plot, which also was a rarity then. Integrated Battle.Net support was also important because players didn't have to go searching for patches or some 3rd party matchmaking service; like M Player or something similar.The only thing I can think of is the "balance" of the different races.
