a few different ones i really like:
demon's souls: it's a great game for a bunch of reasons. it's a great rpg for its revisionist take on the genre. there are the classic byproducts of the genre leveling that it interweaves with the fiction to turn the power rush of a level up into the feeling of flying headfirst into a trap. more than that, i think demon's souls contextualizes and reinforces choices better than any other game. the same justification can be used to help or hurt other players: the world is harsh.
dragon quest viii: i love the adoration it has for the genre's roots. yeah, it imitates classic mechanics and systems really well, but it also understands them enough to add new wrinkles. on top of that, everything in the game is so expressive. you could play the game for 100 hours or just a few random encounters and still appreciate the tone of the world. very few of the characters are bigger than the mechanics.
deus ex: there are definitely points where it can feel like a bad (worse) episode of the x-files, but it's a brilliant modern design that doesn't rely on abstractions like numbers ticking up. that said, the fiction still has its moments of brilliance and the design is so good that you're never really out of it anyway.
some other mentions: dark souls, fire emblem: path of radiance, planescape, and fallout 3
