Final Fantasy VII first and foremost. But Final Fantasy VIII and X had great ones too. The Legend of Zelda Ocarina of Time and even Windwaker. Screw putting down first person shooters for best storyline.

Arcanum.. Vampire the Masquerade(not story so much as premise) Planescape Torment, maybe.. Anyone who'd played it would name that game automatically, and if anyone claims they played it and doesn't name it, they are automatically lying.
KOTOR had a fun storyline, I hear BG and Fallout are good storywise.
Oh, and tons of usermade mods for RPGs mostly, and tons of insie games and 'RPG Maker' style games using engines like Verge have some amazing stories. too many to count, but namely Diver Down as one of them
wow..you guys are disappointing me...have you forgotten SHENMUE? Shenmue hands down had the best story line I've ever played and god I miss that game. Final Fantasy X, Final Fantasy VII, Halo.
More people need to have played Planescape: Torment. How many other games probe existentialism, morality and psychology all in one go? And in a completely unique setting as well with a whole cast of amazingly well done characters?
Planescape: Torment by a longshot. Truth be told it's not my favorite game, the combat is terrible as is much of the gameplay, not to mention terrible use of the Infinity Engine compared to the other games that used it like Baldur's Gate or Icewind Dale. But as far as plot goes... Nothing I've ever played can compete with Planescape: Torment.
I can't believe this! Nobody mentioned the Metal Gear Series! I doubt any of you have even played them. They are in the top 5 series of all time because they have the best storyline ever. Anyone who hasn't played a metal gear game I suggest they play one ASAP. Anyway my TOP 5 storylines are:
Metal Gear Solid
Metal Gear Solid 3
Star Wars: Knights of the Old Republic
Indigo Prophecy
Metal Gear Solid 2
And how on earth can a FPS have a good story!? ( except Chronicles of Riddick: Escape from Butcher Bay )
Although I can't agree more with the_mad_madman on PS:T though. That's why I still prefer BG2 over Torment. Since BG2 excells in every single field, not just one.
Now a Good story.. Damn the best I can think of is KOTOR 1, 2 was crap. Yeah.. gamesingeneral have pretty terrible stories. Books on the other hand.. theres a ton of good books. I need to read more, Hitman is fun.. but videogame stories, like Hitman are very unbelieveable.
Edit: actually Farenheit, or Indego Prophesy was alright.. not great by anymeans.. actually not even good, just ok.
From what I have played (I have not played all of the great ones either) I would say I like Half-Life 2's the most. It sounds stupid yes, but I am a huge sci-fi fan and no movie in the last 10 years comes close to the story in that game.
Dreamfall: Longest Journey, don't know about first one because i haven't played it. Max Payne 1 & 2, Prey it least I think it was good. Grand Thefth Auto: Vice City for now the best GTA in the series imo.
Blizzard's games must have the best storylines ever. The best must be StarCraft and WarCraft. Many of the games mentioned here are like half a chapter of any Blizzard storyline...
