I'm a huge fan of the movie so I know the whole deal, but I don't want to explain it. If you want to understand bits of the story watch the Animatrix.

I guess it depends on what level you are viewing the movie. There are many layers to the film. At the core the movie is about a man who realizes his reality is a lie and that his life is being controlled by machines. Upon waking, he is told that he is convinced that he is the messiah, so to speak, who will free the humans from the control of the machine. Through the help of other's who are "awake" he is able to bring them freedom, and which point the "awake" humans and machines live together coexisting.
There are however quite a bit of layers to the movie which span a multitude of philosophical and theological ideas. This was a turn off for many people, but for others, it is what made the movie great. This is why the first movie was praised by many people, however, the second movie which first introduced all these 'mind puzzles' was given mixed reactions. I personally love the series, especially because of all the questions the writers try to ask their audience.
Also, for the people who are saying they 'stole' the ideas from X author... you have to realize that the ideas the movie draws from span from as far Plato's time and the Greek philosophers. There are loads of books like it, of course, but not by any one particular author, there are hundreds similiar to it.Â
