They're not great friends, Nintendo just has a lot of market share and Sega knows if it sells on that platform they'll make money regardless of quality.
Even back then Nintendo's casual/kids games and consoles won out, there's always going to be more casual/kids then anything else out there and that's how Nintendo was founded. Make games for children and casuals and you'll always have a market to sell to.

Sega used Mario Kart for SNES to try to show how slow it was compared to their "blast processor."
I wouldn't exactly call them good friends. When you leave the hardware business to be a software publisher it is in your best interest to support as many platforms as possible and Sega thankfully have been supporting the Wii (Sonic Colors), the Xbox and PS3 (Vanquish, Bayonetta) and the PC (the Total War games) along with multiplatform stuff like Sonic and Sega All-Stars Racing and Alpha Protocol. They're just a game publisher now, they have no need to bash Nintendo (or MS/Sony) because they need them to make money.

I would rather see Sega focused on one platform too, and if I had to pick that platform it would be a Nintendo one with out a doubt. They compliment each other really well I think or what I mean is they could, Nintendo could keep doing what they do best (as Jason so eloquently put their casual kiddy stuff...) and Sega could bring us some of their more challenging arcade like titles. One of the reasons is I think Sega would work better as a second party that stretched out over 5+ systems.
