The Doom series, Freespace 2, and Yar's Revenge are three that come to mind... EDIT: I can't believe that I didn't mention HALO and Dark Forces...

Guardian Legend for the NES.

An artificial planet used for science has been taken over by alien monsters and everyone on it is now dead. Your job is to defeat all the horrible monsters on it before it gets to Earth. Epic.

Combines Action RPG elements with a Vertically Scrolling Space Shooter and is one of the best games of all time.

It's definitely one of my favorites, but it's not on a Legacy platform :\ I forgot all about Battle Engine Aquila though. That game was awesome on the pc...

I never really got into space games too much but I've always loved SNES' Starfox (Starwing in Europe). Playing it on SNES9X is recommended because the SNES' main CPU could not handle the game thus making it run about 25% slower, and ZSNES emulates this slowdown as well for "authenticity reasons". The sped-up version is naturally a bit more challenging, which is great because otherwise the game is a breeze even on the 'hard' course. Also, R-Type for the SMS, it was the first game to ever tear me away from the new (at the time) Zelda 2.

Does Rogue Galaxy count for Ps2? your a space pirate with a space pirate ship ship and go around planet to planet.

Also, Metroid Prime.

Yes, Metroid! How could I have possibly forgotten that Metroid was a space-themed series? (well, kinda sorta) Zero Mission and Fusion, both GBA games, are fantastic and are a prime example of what the GBA could do graphically, and that Metroid is still best played in good ol' 2D. Sorry, but I didn't like Prime very much, maybe it's because I couldn't disassociate it from the older Metroid games that I grew up with.
