This is kinda hard because I don't really play fantasy RPGs, except for like the Witcher and the Elder Scrolls.
1 Fallout 3
2 Skyrim
3 The Witcher 3
4 Mass Effect 2
5 Fable 2
In no order:
Chrono Trigger/Cross
Xenogears
Dragon Age: Origins & Inquisition
Dark Souls
Bloodborne
Mass Effect 2
Final Fantasy 6
Persona 4
1. Mass Effect 3 + Mass effect 4
2. Dragon Age Origins
3. Witcher 2
4. Baldurs Gate 2 + Throne of Bhaal
5. Suikoden 5
6. Dragon's Dogma: Dark Arisen
very tough question. it's usually about the mood at the moment which i feel like playing. a lot of it may even come down to what was more appreciated at the time of release than to what is better if you sat down right now with them. top of the tops? in no particular order, maybe:
can't stop at five, it's not fair.
too many greats\favorites to list.
Favorite:
FF9 - I like the story and the combat is fun to play even today.
Mass Effect 1 - still the best balance of a shooter and RPG out there. The other two lost that.
Morrowind - It just open on how you can deal with problems and you start off with a weak character that grows into greatness unlike Skyrim where you start off great and only get better.
Pillars of Entity has a great combat system and a fun leveling system. It is a shame they are removing good rpg level system and placing in poorly system and pretending choices in it place.
Wild Arms (all) - I have a blast playing each game. The stories are not that bad.
Those that did not make it:
Tales of ... - these games are good but I find the game play just take out any real fun from them.
All this talk of Mass Effect made me forget how much I love the series, changed Mass Effect 2 to my number 4 spot.
Good choice. Mass Effect 2 is easily my favorite of the series...at least so far.
I see alot for Chrono Trigger, it almost made my top 5 list and I do replay it every couple years on SNES emulators. Same with Dragon Age, another great game. Another close one would be the original Deus Ex, actually prefer it to the newer one.
For those who haven't played it though, check out Planescape: Torment, especially if you liked Baldurs Gate or Fallout 1+2 style RPG's. Made by the same developer and follows the D&D rules. The story is maybe the best of any game, let alone RPG, I have ever played. You can get it on GOG for pretty cheap, and if you read up on reviews of the game, it's held in extremely high regards.

I agree, Mass Effect 1 has more of an RPG element, though I would still call Mass Effect 2 a strong RPG, and the updated gameplay is what makes Mass Effect 2 more enjoyable for me to replay. I personally don't think one is better than the other, but I do enjoy playing Mass Effect 2 a bit for for the smoother and updated combat.

any that do: should get the widescreen, direct-draw, and UI fix mods. makes it still great on larger new 16:9\16:10 displays.

I find there are only two choices that matter in Mass Effect 2 from a rpg stand point (interactive story does not count) and that just make the rpg part of the game play for Mass Effect 2 not as much fun.
Having recently replayed Mass Effect 1, I found the problems to be not that bad and the place Mass Effect 2 got polish does not over come the downgrades it got.
Some of these lists are awesome, and reminded me of so many i had long forgotten:
Heres mine (disclaimer: I might have forgotten a lot)
Secret of Mana
Lost Odyssey
Final Fantasy 9 (I will probably be alone with that)
Persona 3
Persona 4 (think i prefer 3 though)
Wild Arms (1 psx version)
Heroes of Might and Magic 3 (whoever said this is a legend! love this game even today!)
Disgaea (I think 3 maybe? the one where his dad has deleted his video game saves)
Fallout 3
Hybrid heaven (though i think if i played it now, i wouldnt like it as much...)
Really want to include eternal sonata, but the ending let it down....
Pretty much the same games repeated over and over and most of them are ones I would pick as well, but here are a couple of great ones that aren't on the list:
Divinity: Original Sin
Path of Exile
Arcanum Of Steamworks and Magick Obscura
@yury25:
Skyrim worst game ever made
Far from the worst game ever, though it doesn't hold a candle to Morrowind, I prefer Oblivion to Skyrim as well. You gotta think of it this way, if prior Elderscrolls games didn't exist, Skyrim would be considered a much better game, but because it had so much to live up to and failed to, it's viewed as worse than it really is.
@uninspiredcup:
How would you compare Icewid Dale to Baldurs gate? It's one of those games I have always meant to get around to but never have, may need to hop on GOG and buy it. Also have you played Planescape Torment, since you like Baldurs Gate and Icewind Dale it should be right up your alley. It's made by the same developers and follows the D&D rules. Absolutely amazing game.

Icewind Dale is basically a dungeon crawler.
