Wait, you're complaining about Miller?  What about Big Boss?  He never lost a limb either according to cannon.  They have to have some sort of way around this.  Give Kojima a chance.  He hasn't overlooked these details. 

That said, go back and look at teaser videos for MGS 3 and 4.  There are all sorts of things in those videos meant to mislead gamers before launch.  Like I said earlier, give the man a chance.  Kojima makes good games.  This is going to be another one.

Cloned limbs perhaps? Perhaps from clone bodies. Ocelot had Liquid's arm grafted to himself, so limb replacement is possible in the MGS universe, as is cloning body of various ages, if you look at the fact the Liquid and Solid are only kids during the 80s while Solidus is out waging war in Liberia. Maybe new limbs were the thirty pieces of silver Zero offers Miller to enlist his help to train Foxhound recruits, including Solid Snake, whom ultimately takes down Big Boss...twice.

Why?  What's the draw?  What features will it have over the HD collection for me?  All I really need is a PS3 compatable version of 2 and 3 and Peace Walker is just a bonus.

I have MSG1(PS1 original), MGS VR Mission (PS1 original), and the boxed MGS4.  I had 2 and 3 for my PS2.  Is it worth waiting for this set or should I get the HD collection that's out now if I can find it?  I don't know what they meant by Trophy edition of Solid 4.  What's special there versus the original release?

If Big Boss is the one that rescues Gray Fox from Mozambique, he would have had to do it just prior to Peace Walker.  Kojima has said the the Ground Zeroes end of the game will take place days after Peace Walker.  Speculation from the provided trailers is that Ground Zeroes ends with Big Boss going into a coma for 9 years. 

Now, it's implied that Ishmael has been watching over him since Big Boss went into his coma.  If Ishmael was injured during the attack, why does he still need bandages 9 years later?  Certainly, his wounds would have healed by the start of Phantom Pain.  If Ishmael is Frank, did he wait 9 years to have his plastic surgery to fix his torn up face?  If Frank only just got injured, then who saved him from Mozambique where he got his injuries?  It really doesn't add up.

Is there the possibilty its Gray Fox?  Yes, but there would have to be a lot of rewriting of history and who did what.  At this moment, there is a man in story cannon that has no history to have to rewrite and has a deformed face that is missing a nose and both his ears.  Decoy Octopus makes more sense.

If I had to guess to the identity of Ishmael, assuming that he is a character already presented in cannon, I would not imagine that it would be Gray Fox.  Big Boss is said to have rescued Fox from Mozambique where his ears and nose was cut off.  Later, images of Frank Jaeger show that he's had plastic surgery of some kind to replace these lost features.  When Frank went to Mozambique, was rescued, and was healed are up for debate.  The fact that Ishmael's face is bandaged has lead many to speculate that he is Frank, but there is another possibility.

So far, Revolver Ocelot and Psycho Mantis (possibly), two members of the yet to be established FoxHound, have been presented to us.  From dialog in Metal Gear Solid, we know that Big Boss also recruited Sniper Wolf.  A little digging reveals that Vulcan Raven had meet Ocelot and later became a member of Outer Heaven where he worked for Big Boss.  It seems to me, that the FoxHound unit that took Shadowm Moses is comprised of people rescued or recruited by Big Boss.  But one man is missing from the line up.  The first member of FoxHound to die during Shadow Moses from the FoxDie virus. 

Decoy Octopus' history is a complete mystery.  No details are available.  What is known about him is that he has no ears and a clipped short nose.  Since most members of FoxHound are accounted for by this point, assuming that Ishmael is someone that we already know, then I'm laying my money on Decoy Octupus.
