I am not sure if it has been noted, I only just got into posting on forums and reading into others thoughts on the time line theories for the Zelda series. But I noticed a lot of people talking about the possibility of a double time line theory, and though it seems it could work out, though TP might disprove it, I am not sure, I have only played 6 hours into the game (damn you work!), but I wrote a blog on how time travel works in OoT. Of course it is just my opinion based on observations while playing the game, but I didn't really read anything about anyone explaining how time travel worked in that game, so I thought I would do my best to explain it, the way the game explains it. Sorry if that lacked sense.
