However, what is canon and what isn't doesn't neccesarily follow a logical path. It's determined by the fans and the developers, and general consensus is that SCII did not actually happen in the Zelda timeline, while the Oracle games and Minish Cap did.

No, it's not odd. They were called Legend of Zelda, so they are a prat of the cannon. It is more natural to compare SCII to SSBB. Link was in a story there too, but it can hardly be considered cannon.
By that logic the CD-i games should be considered canon.
