Self explanatory title.
Me, I pick the Protoss in Starcraft, especially in Brood War when Dark Archons are introduced. One of the only ways in gameplay to get a Protoss-Terran-Zerg alliance. lol
How about you?

Close Combat games, I was always partial to the Russian Front, the third game in the series. I appreciate a good underdog fight, and it's a really unexplored setting in the plethora of WW2 video games. The Close Combat series has since been republished by Matrix games under the new title Iron Cross, my guess to appeal to those WW2 buffs that secretly stay indoors on weekends and walk around their house in their vintage Nazi SS uniforms doing "sieg heil" solutes in their vanity mirrors.
C&C Red Alert Soviets. Nukes, Apocalypse tanks, giant siege rockets, Tesla coils, terror drones, Kirovs and giant squids. Slap some Hell March on top and what's not to love?
Company Of Heroes Opposing Fronts humanized the Nazi's as actual people rather than Jew killing monsters for target practice. It's not the first game to have you play as them, but it's the first one I remember treating them like actual people.
Pretty great expansion pack as well, makes modern DLC look like the poo-poo it is.

not all Germans were Nazis, including many who fought in ww2. many German soldiers hated and feared the Nazis in fact.
but yea the German campaign in the OF expansion to COH1 was excellent and did humanise the Axis really well.
Persians in Age Of Empires 2. Despite inaccurate they had Elephants in that game.(and they could kill villagers with 1 attack) They Also had Powerful Paladins.(That every Race didn't have)
Dutch - Age of empires 3 - they produced their own coin just by building a few buildings rather than needing dedicated miner
T'au - Dawn of War - all the long ranged pew pewy :)
British - Company of Heroes - set up ridiculous defences and watch the enemy get minced before they even get close
You can play it here. I think it's legal (you miss out on the excellent music though). It's on GOG with music for like $2.
Tough choice...
I do love the Soviets in C&C: Red Alert franchise, all the way back from the original to the modern games. Tesla coils, double-barreled tanks, those cute attack dogs munching on spies, Mig planes, Hinds....so much more. Man those were good games, for the most part.
I also liked the Cybran from Supreme Commander, they had the coolest super units, specifically the Big Ass Walker and the Big Ass Flyer :P I Loved the turtle up in that game, build up defenses for a long game then build a huge invasion force and then let loose. SO FUN!
Homeworld had a bunch of factions, but you could only play as one. Interestingly enough, they made a standalone expansion/spinoff called Cataclysm (sometimes I feel like the only person that played it) that rivals the original Homeworld (and is definitely better than Homeworld 2), and the faction in that game is pretty great. Former miners, they have to come to the rescue in the middle of a battle only to find themselves outmatched and adapting, struggling the whole campaign against a cunning enemy. Really great narration, awesome faction. Goes into the whole tribe aspect of Higaaren society.
