Star Trek Elite Force, both of them. Both are fantastic first person shooters that should be played.

- Star Wars: Republic Commando
- Battlefield 2142 (not sure how big the community is still)
- Star Wars Jedi Knight 2: Jedi Outcast, orJedi Academy (but they have probably dated a bunch now, even though I don't think anything has really 'replaced' them)

I haven't played them, but:
- SPAZ (Space Zombies and Pirates)
- Anno 2070 (maybe? I've heard good things about it but I'm not sure if it is sci-fi enough)

And even though you said no MMOs, on the chance that you meant usual ones that are more RPG-y:
- PlanetSide 2 (even though it's not out yet)

Prey is a very cool sci-fi FPS, I highly recommend playing it if you haven't already.

Red Faction 3: Guerrilla and Just Cause 2 are basically the dynamic duo of sandbox games, but since this thread specified the scifi theme I'd of course recommend Red Faction 3: Guerrilla, who doesn't want to be this guy?: http://www.youtube.com/watch?v=IcUBI-YVRY8&hd=1 :P

Since you are looking for less well known games, gonna recommend Hostile Waters: Antaeus Rising. It's a spiritual succesor to the old Carrier Command games, but it came out on 2001. It has one of the most well written and presented stories in gaming imo, and god tier voice acting. Not to mention the gameplay which still keeps me thinking in my 20th playthrough.
