Seeing as how that isn't due to occur for another five billion years I think its safe to assume that we'd have mastered space travel by then.
Humans are unique in evolution in that we have the power to prevent our species from going extinct. The only way I could see it happening is either through a phaseout by a more highly evolved specie of human or if a huge asteroid were to hit the earth.
And then 50 billion years down the line, the universe starts to contract (Big Crunch) and we all die.
Or the universe continues to expand, the overall energy density in the universe dwindles down to near nothing, and we die anyway.

In our natural state we are pretty feeble but we have the capacity to invent superior technology to surpass our abilities & relative weakness, cheating nature & evolution.
No we cant yet survive naturally in extreme heat, cold, pressure, lack of o2 or radioactivity like some single celled organisms can but im sure we can invent technology to bypass these problems. I guess it depends on the scale & magnitude of the problem a whether we have enough time to overcome such a problem if it were to arise.
Best bet would be to spread out, colonizing other hospitable planets in the galaxy. Right now all our eggs are in one basket :(

In 50 billion years we'll be able to create our own universe :P

But due to the Sun burning out in 5 billion years and an increase in entropy with in the universe forever, survival cannot go on forever.

There are too many factors to take into consideration, but the most likely way we'll become extinct at this point will be by our own doing. Or we could evolve into something completely different like the dinosaures. There's evidence now to back up that a lot of them evolved into birds. For the time being the only thing we have to worry about is ourselves, and a far distance world war that could potentially whip us and every living thing (but cockroaches) off the face of this planet.

Possibly.. Lets be honest this event scientists have already said there would be very few direct collisions.. If anything our solar system would be flung out of the combining galaxies in to the void.

Its not really a problem the two will only combine, they won't crash into each other. Stars are millions of mile away from each other the chances of them actually crasshing into each other are very low. Even the link you gave says that.
According to the latest research though the universe it still exbanding not shrinking, andromada and the milky way are getting futher apart not closer together. Everything is still being pushed out from where the big bang happened and so the universe is still an infant that is growing and the stars inly make up a small fraction of the universe, the majority is something called dark matter which isn't like atoms, its sort of like nothingness. Its there but doesn't exist at the same time.
This isn't conclusive yet though, because they are still researching but they have quite a bit of research to back up their claims.

We currently don't even have the technology to take a spaceship beyond the Solar System b/c of the heat of the Sun. None of the Solar System planets can be colonized b/c they'll be destroyed eventually b/c of the Sun as well. I highly doubt we'll colonize something beyond the Solar System before humanity destroys itself. So does it all really matter? It does, but only b/c you get to ask deep questions like that.

I think if we can remain civilized when our natural resources burn up we will live a very long time. Right now, oil funds a major part of our economy. Whos to say war will not being fundingthe economyafter the oil burns up? I'm pretty sure the first blows will start being traded over the last remaining oil line.
The cosmos itself is dying, expanding in all directions. Mass drifting further apart from each other, no more energy being created. One day the cosmos itself will be a dead, black, cold, and desolace place. Very sad, but I will be long dead by then, but at least I lived long enough to understand that nothing, at all, lives forever.
Myself? I'm more intrested in size than our fate. We are now building things at a molecular structure, but what's beyond that?
