The Brian Jonestown Massacre: San Francisco indie band formed in the 90s... heavily influenced by the Rolling Stones. One of the best indie bands I've ever heard.
Standard indie fare like Washingotn DC's Fugazi (featuring members of hardcore punk pioneers Minor Threat), Boston's Mission of Burma and The Pixies. Or Wire's early stuff. You might want to consider some Meat Puppets or, if you're feeling adventurous, some of the early material from Butthole Surfers. A lot of people think Pere Ubu are the greatest indie band ever, but personally I can't stand 'em. You might enjoy them a bit more.
If you're into bands like Black Sabbath, you might want to dig up some of the so-called "stoner rock" scene of the 1990s. Bands like Monster Magnet and Kyuss made some great music back in the day, but barely scraped the mainstream. The members of Kyuss ended up becoming Queens of the Stone Age if you're into that band. If you like heavier stuff, pick up Electric Wizard's "Dopethrone" album... normally, I don't have a taste for doom metal, but there's no denying the epic scale of "Funeralopolis".
If you're just looking for unique, obscure and not-necessarily-commercial music, you might want to try digging up some older stuff. Off the wall stuff from the late 70s like Devo's first few albums, Tubeway Army's "Replicas" album, then there's the early punk and proto-punk records. The Stooges' "Fun House" and "Raw Power" are both essential album purchases, and then there's stuff like Killing Joke.
If you want to hear some crazy indie, pick up some industrial like Throbbing Gristle or Einsturzende Neubaten (forgive the likely spelling error there).
EDIT: Considering you're into NIN, I'd pick up the Tubeway Army album "Replicas" from Amazon. The band features Gary Numan, one of Trent Reznor's most obvious influences, and I think this album stands alongside his "Pleasure Principle" and "Telekon" albums, but Tubeway Army is more rock oriented and less electronica oriented.

I think those are the only not signed to a major, but I could eb wrong. Still kudos for finding one of the only good emo/rock bands nowadays(ATAL).
The Flaming Lips are signed to Warner Brothers. Anyway, I thought you could identify indie music by sound as well. Not just record label. Flaming Lips used to be on an indie label, but they've always been sort of psychedelic/space rock.

If I HAD to attribute indie as a subgenre to rock or pop, it's either be a mellowy, quirky rock, or a funky, eclectic pop.
If I HAD to.I'd rather just say, for instance, The Pipettes sound like a pop band from the 50's, with a modern tinge. Broken Social scene is a mellow alt rock act. Rogue Wave is a pop-rock band with a twinge of Big Star.
I'm better with comparisons and descriptions, and worse with applying subgenres, though. So my take might be a tad flawed. :P
My favorite is Until We Rise (from Pennsylvania). I first saw them at a fair show when they were Condition K a few years ago, and was blown away. I loved their CK album, and the Until We Rise EP, and songs on their MySpace page are pretty sweet. There is nothing else like them live. If you've ever been to a Papa Roach show, I guess you can compare UWR to them.... They put on a highly energetic live show that sounds amazing...
I've seen them three times as Condition K and once as Until We Rise (because now all of their shows are 21+ and I don't turn 21 for 4 more months.
I reccommend purchasing the album Condtion K and the EP Trois Chansons on CDbaby (I guess the Condition K album is filed under CK, not sure, I got it at Wal Mart). You wont be dissappointed. My favorite songs are "Suicide Love" (highly energetic live song) "Blue Morning" (the acoustic version is amazing, but the album version is just as good) "Radio" (slower song that rocks) "In Your Shadow" (something you HAVE to see live....Sorry if you don't live in PA) and "Only Human" from the EP.
Their new drummer (since becoming UWR) is Jeremey Hummel (I think that's right) who was with Breaking Benjamin on their first album.
