Planescape: Torment. You play as an immortal who is trying to figure out how he got that way. The story is well written, the characters are interesting, the setting is unique. It is littered with thought provoking philosophy and confronts you with moral choices that are way more complex than the typical Bioware/Bethesda, "if you do this, these people will die, but if you do that, those people will die".
gog.com has it on sale fairly often. Check the reviews and see if you think it would appeal to you.
LISA: The Painful RPG. No other game I've played has made me feel as miserable as LISA and I love it for it.

If you look at story , GTA IV, Tales from Borderlands, Walking dead , the last of us,
to name a few who can make you feel something. But most story games can push those buttons, it all depends on how invested in the game you get.
Brothers A Tale of Two Sons, If you have not played it yet, do it, do yourself a favor and play it.
That. Witcher 3 also had a few moments that were quite emotional one of which almost made me cry
