There is approximately a 100 year time span between OoT/MM and WW. In the opening narration of WW, we learn that the Hero of Time (OoT Link) left Hyrule (going to Termina), and never came back. The story then states that, years later, Ganon escaped the dark realm much more powerful than before. This is where "Twilight Princess" begins.
I think that the source of Ganon's immeasurable amount of power in TP could very well be Majora's Mask, who's spirit was sealed in the dark realm after being destroyed by the Fierce Deity. Wouldn't it be odd to see Ganondorf wearing Majora's Mask? Anyways, combining his own strength and the mask's power, Ganon opens a passage from the dark realm to the light world. This lets the shadows escape into the light world and start spreading across Hyrule. This is what Link must deal with in TP.
Later in WW, we are told that no one was able to stop Ganon, so the gods flooded hyrule. This sealed Ganon away again. Here is how this part of my story works: In TP, Link will learn about Majora's Mask and the Fierce Deity Mask from whoever the twilight princess turns out to be. It turns out that the only object that can destroy Ganon and Majora is the Fierce Deity Mask. So Link will set out to find it. During the last battle on the pinnacle of Ganon's Castle, Ganon will assume the shape of Ganondorf and don Majoras Mask. Greatly overwhelmed, Link will have no choice but to don the Fierce Deity's Mask like the Hero of Time before him. It will be a massive battle. Ganondorf will wield the huge sword that we saw in Super Smash Bros Melee, and Link will have the Fierce Double Helix Sword. But in the end, Ganondorf will overcome Link and kill him. The gods see no hope now for the shadowed land of Hyrule, so they flood it, sparing just a few righteous people on the mountaintops. Now all is repaired, until the day Ganondorf arises again in The Legend of Zelda: The Wind Waker.
