The X2 5000+ beats the Pentium D hands down. If you do have LGA775, upgrading your processor wouldn't result in that much of a performance increase. Go for an upgraded GPU or more RAM.

Well, CPU speed is also important when considering gaming. If the processor can't handle the data fast enough, your CPU will be the main bottleneck.

@ Zephyr - How much room do you have in your case for a power supply? When I bought my OCZ GameXStream 700W, there were a LOT of power cables that I ended up not using, so I had to stuff them in the empty slots in my 5.25" bays. But since you have a pre-built computer, I don't know if you want to consider getting a modular power supply.

Definitely go with the Core 2 Duo. With price cuts, it'll be cheaper and it will be easier to overclock in the long run.
