I would go for Genesis (Crisis Core Final Fantasy VII) because he has a reason to be a villain, and going to destroy the world for the sole reason because the worl wanted his demise. He was jealous of Sephirot for being the Hero of Shin-Ra and after being poisoned by materia energy in a duel with Sephiroth and Angeal, his body starts to decay and he takes it personal. Starting to clone himself and atttacking Midgar's Shin Ra facility to pay back to the company what they had done to him and every othe person in the world.
