A lot of thought there, too much to read, though.  Apparently 'Evil Link' is part of the Tetraforce Theory (fourth Triforce).

Well since people are posting timelines...

TMC-FS-Oot Child-MM-FSA-Alttp-La-Loz-Aol-Oos-Ooa(It does not matter which oracle game came first)

               -Oot Adult-Tp-WW

As you can see, Oot splits the time line. Most of the the games occur in the time line that contains the Oot Child ending. The theory behind this time line is that when Link went back to his own time in Oot, the Hyrule he had been part of still existed. This would explain why in the beginning of WW, it explains that the Hero of Time appeared out of no where and quickly dissapeared never to be seen again. This also explains why Ganondorf's mothers are still alive in the oracle games. They technically have not been killed in that time line.

Further details explained:

  • So far, there has only been one Hyrule since there are no games after WW.
  • Ganon is back to normal at the end of Oot when he is in the sacred realm, we know he is in his human form in WW. This is because the change was not permanent.
  • FS was stated to be the oldest game. TMC is said to come before FS which is why these two games are before Oot
  • Ganon only uses the trident as a weapon in the Oot Child time line
  • Furthermore, Ganon is said to gain his trident in FSA, where he is then always seen as a pig monster in the rest of the time line.
  • In the oracle games, Ganon is already dead for the witches are trying to bring him back to life.
  • Ganon has only been killed in Loz
  • The dark world begins appearing in FSA
  • As Link leaves the Adult Oot time line, he is separated from the factors that made him a hero.( the land and his age were the criteria for him becoming a hero. Once the criteria is removed, he is no longer the hero of time.)

These are but some of the facts present in this time line theory. There are however, a few speculations. Just what was the imprisoning war mentioned in Alttp? How did Ganon get his hands on the triforce in the child Oot time line for the first time? It would probably be before FSA, since the dark world is already becoming present. And whats the deal with the Four Sword?

Here it is, my long-thought-out timeline theory:

- Ganon is currently sealed.

1) The Minish Cap
Vaati comes to Hyrule, and using his magic cap, grows to the size of a Hylian.   He destroys the Picori Blade, which is sealing the magic chest, which holds Ganon's minions, as they have been sealed by Link in a past life.   Vaati unleashes them onto Hyrule.  Hence, there are Moblins in a game without Ganon.   The Four Sword is formed, and Vaati is sealed by Link for the first time inside its steel.   However, Ganon's minions roam the plains, searching for a way to revive their master.

*A replica of the Picori Blade, the Master Sword, is crafted by Sages, in case evil rises again.   It is used to seal the Sacred Realm to avoid anyone finding the legendary Triforce.*
*Overtime, the Four Sword absorbs some of the elements' powers, giving it the powers that it has in Four Swords and Four Swords Adventures.*
*Due to adventurers walking Hyrule Field, the Octoroks are almost fully wiped out.   They flee to the water, and evolve to living in the water (like the ones in OoT).*
*Ganon is recovered by his minions, however he is still sealed.   He is restricted to possessing someone.  He possesses the Gerudo King, Dragmire.  He changes his name to Ganondorf Dragmire.  Ganon knows that he needs power if he wishes to return to his true form again.  He does some research, and learns of the legendary Triforce.  He goes out in search of it.*
*Link is reborn, due to rising evil.*

*A great war starts.  Evil begins to come to Hyrule, so Link is reborn, however both of his parents are killed in the war, and Link is left with the Great Deku Tree in the Kokiri Forest, he grows up, not knowing his true identity.

2) Ocarina of Time
Link rises up as Hero.  Ganondorf proposes an alliance between the King of Hyrule and the Gerudos after the war, so he can get his hands on the Ocarina of Time owned by the Royal Family, needed to open the Door of Time, sealing the way to the Sacred Realm.  However, Link gets it before him, and he opens the Door of Time and  pulls the legendary Master Sword from the Pedestal of Time, however, this reveals the Sacred Realm once more.  Ganondorf gets inside and touches the Triforce of Power.  His wish...  to rule Hyrule.  The Triforce then splits.  Link gets Courage, Zelda gets Wisdom, and Ganondorf keeps power.  Now Ganon could reveal his true form.  However, to escape the Gerudo's body altogether, he needed the whole Triforce.  Word gets around the kingdom that a strange triangle appeared on Princess Zelda's hand.  Ganondorf sends out his minions after her.  Ganon unleases his wrath all over Hyrule Market Town and Hyrule Castle.

Link finally defeats Ganondorf, and faces Ganon himself.
(Note: This ‘Ganon’ is not a big, blue pig.  This is because the big, blue pig is his form in the Sacred Realm.  You'll see that Ganon in OoT looks nothing like the 2D Ganon.)

The Sages seal Ganondorf, however he still has the Triforce of Power, and his minions still lurk in the shadows.

*Since Ganondorf doesn't have a Moon Pearl, he takes a different form when sealed.  He becomes a giant, blue pig, representing his greed.*
*The Goddesses allow the seal to transcend time.  Ganondorf vanishes from the past, and is forgotten.*

3) Majora's Mask
Having secretly saved Hyrule, Link, now back in his own time, saves the strange parallel world of Termina from destruction.

4) Four Swords
Zelda notices that Vaati's seal is weakening, and asks for Link's help.  Vaati breaks loose and takes Zelda away.  Link, using the power of the Four Sword, saves her and seals Vaati once again.

*A new area of Hyrule is discovered at the other side of Death Mountain and the Lost Woods.*
*With Zora's Fountain still frozen over, the Zoras retreat to their underwater kingdom in Labrynna, along with Jabu-Jabu.  Lake Hylia dries up for good.*
*Death Mountain erupts, destroying Kakariko Village and Hyrule Castle.  It also destroys most of the Temple of Time.  Only the Master Sword chamber remains.  The eruption damages the Pedestal of Time, and stops it from working.*
*In the new area of Hyrule, Kakariko Village and Hyrule Castle are rebuilt.  A large lake there is named after Lake Hylia.*
*Hundreds of years pass, the Lost Woods expands over the old Hyrule.  The ruins of the Temple of Time end up in the Lost Woods, hence Link finds the Master Sword in the Lost Woods in A Link to the Past.*
*The Spiritual Stones become pendants.*

*Ganon starts causing trouble from the Dark World, so Link is reborn.*
*Ganon controls a wizard in Hyrule called Agahnim.  He uses him to steal the other two Triforce pieces.  Ganon now has the full Triforce, but he still needs to break the seal to the Light World.*

*Link is reborn, due to Ganon’s mischief.*

4) A Link to the Past
From the Dark World (Sacred Realm), Ganon controls a wizard named Agahnim in the Light World (Hyrule, basically).  Agahnim overthrows the King.  Sacrifices start being made for Ganon's revival.

Link gets the legendary Master Sword from the remains of the Temple of Time in the Lost Woods.  He even gets it upgraded by the fat fairy in the Dark World.

Link fights Ganon in his blue-pig-form, and defeats him, but he doesn't kill him.  Ganon flees at the last minute.  However, Link believes that he killed him.

Link uses the Triforce's wish (which poor Ganon took ages to steal!) to put the world back to normal.  After Link's wish, he puts the Triforce to rest in the Sacred Realm.

5) Four Swords Adventures
Vaati breaks loose once again, his darkness causes Lake Hylia to freeze over, and Link to be reborn, he takes the Four Sword.  Vaati is killed, but somehow, out of the shadows, Ganon attacks.  Link defeats him, and seals him inside the Four Sword.
(The reason Ganon is in his pig form, is because he just came from the Dark World, and he's been locked in there for literally ages.  He needs chance to revive.)

6) Oracle of Ages/Seasons
The Triforce calls to Link.  He travels to the worlds of Holodrum and Labrynna, and discovers Twinrova's plans to revive Ganon.  When the sacrifice of Zelda fails, Twinrova decides to sacrifice herself.  However, this causes all sorts of screwings up inside Ganon's head, since Twinrova has an evil heart.  First of all, he comes back in his pig form, which isn't right, and he is totally insane.  He's a killing machine with no brain.  However, Link defeats him and heads back to Hyrule.  However, Ganon is not dead.  He once again, flees at the last minute.

Sailing back to Hyrule, Link encounters a storm.

7) Link's Awakening
The whole Koholint Island thing happens.

*While Link is on Koholint Island, Ganon is hiding, and recovering from the effects of a few 100 years in the Dark World.  He finally returns to being Ganondorf, and regains his sanity.  However, Ganondorf notices he is much fatter.  His greed is slowly changing him into a giant, blue pig for good.  Ganon needs to get the Triforce before this happens.  After all, he’d look like a right berk ruling Hyrule as a fat blue pig.*

*Ganon notices Link isn't in Hyrule.  He takes his chance for revenge.  He finds his way into the Sacred Realm, and steals the Triforce of Power.  Wisdom goes to Zelda once more, but since Link is outside of Hyrule, Courage is misdirected, and ends up breaking into pieces all over Hyrule.  To make sure Ganondorf didn't get Wisdom too easily, Zelda split it in two.  She fled with one, and the Royal Family kept the other.  The Goddesses decided that it was all too hazardous and flooded Hyrule, with Ganon inside it.  Most people escaped to the mountains, though.*

Heh...  imagine Link's face when he gets back to 'Hyrule'.

*Many years pass.  The Zoras evolve into the Ritos.  Jabu-Jabu sadly passes away (at the age of 4503 or so) and his son, Jabun, is appointed the new deity of the sea.  The Deku Tree's sprout manages to survive with the Kokiris by transforming them into the Koroks.  He grows into the new Deku Tree.

*Ganondorf manages to escape Hyrule.  The Triforce of Power is his.  However, he needs to rebuild power before another attack.  Link is reborn, in light of this, on Outset Island.*

8 ) The Wind Waker
Link discovers more and more about Ganondorf, Zelda, Hyrule and the Triforce through a long journey beginning with the kidnap of his sister.   Link travels to underwater Hyrule, and collects the Master Sword.   He visits two of the remaining temples (Wind and Earth) to bring the Master Sword to its full power.   In a final showdown, Link fights Ganon.   Ganon is a confused body at this time.   He's a puppet, as he's not quite recovered from the effects of the Dark World.   Link sticks the Master Sword into Ganondorf's head.   Dragmire comes to his senses for a while ("Heh...  the wind is blowing...") before he dies.   Ganon's spirit escapes.   King Dragmire of the Gerudos turns to stone, to rest in peace after a life of torment from Ganon, and the King of Hyrule decides to flood Hyrule or good.  He breaks the barrier.  His last words are to Link and Zelda, they must find a new land.

*Link and Zelda find a new land and call it Hyrule.*
*Ganon's spirit follows them too.*
*Link dies, and with him, the Triforce of Courage, however, Zelda passes down Wisdom through her family.*

9) Legend of Zelda
The new Hyrule isn't too advanced, hence, everyone lives in caves.  The Land Octoroks have also returned.  Strangley, Moblins begin to appear everywhere.  Ganon recovers, however his greed has forever changed him into a large blue pig.  Link and Zelda are once again reborn.   Ganon kidnaps Zelda, knowing she has the Triforce of Wisdom.   Link, not knowing it, has the Triforce of Courage inside him, from his ancestor.   With it, and the Silver Arrows, he finally kills Ganon.

*New towns appear all over Hyrule.  They are named after the Sages.  However, somewhere along the line, ideas got confused, and Mido was thought of as a Sage.*

10) Adventure of Link
A few years pass, and Link notices a triangular mark on his hand.   He discovers that he has the missing Triforce of Courage inside him.   A curse has been cast on Princess Zelda, so he travels the land to free her.   The person behind Zelda’s slumber is one who has been tormenting Link’s ancestors for ages.   He escaped from the shadow world a long time ago, it’s Dark Link!

...is my theory.  I wrote it before I knew about TP in any detail, and from what I've seen and heard, Twilight Princess is going to break a massive hole in my theory.

If Link was alone, there would be no more Links.  Link is regenerated from the same bloodline of knights in certain games, so the timeline would have to end if Link was alone.  Probably Zelda.

They shouldn't take out Ganon, although it's about time he died, all that being revived and sealed and coming back to life.  He must be at least 5000 years old by now.  I think that it could well be the end of GanonDORF, though.  According to my timeline theory, Ganondorf dies at the end of Wind Waker, but Ganon escapes from the possessed Gerudo King.  Maybe Ganon will possess someone else?

God, I hope there never will be a Zelda movie.  All game-based movies have been terrible (Mario Bros., Final Fantasy, Resident Evil), and if they do make one, Link will have to talk, and we all know that nothing good ever comes out of his mouth.

1. Majora and all his avatars, each one freaked me out.
2. Bongo Bongo, a thing with hands and no face, scary.
3. Odolwa, a giant jungle warrior behind a mask chanting some strange chant, very mysterious.
