Though the story isn't all that great when you put it on paper, its way of storytelling immerses you into the game so well that The Orange Box deserves to be included.
Mass Effect hands down. The personalization of your story based on your choices through two different games is unprecedented to my knowledge. No other game, no matter how great the story, can compare to that.
On a personal note, I love the stories of GOOD games based on licenses that I am a fan of, like Star Wars Force Unleashed and Ghostbusters.

I agree Bioshock and Mass Effect had awsome stories but The Orange Box was a compilation of games made by Valve it hardly had a story but if you mean Half-Life 2 or maybe even Portal than I agree also, but I have never played Lost Odyssey it looked like another cheesey Japaneese inport to me.
I know Mass Effect has a great story. Same with Bioshock but since those games never interested me to play, I gotta say the best story (obviously so far) has to be Assassin's Creed II. I mean the game is amazing, has a superb story and great music with great graphics all in one package
