1. Lara Croft - should always be number 1, she made the female lead popular among gamers, one of the first role models for female gamers, and even women outside of gaming... see below.
2. Samus - To her credit she was the first female playable protagonist in a fully developed game adventure, though I feel Lara did more to advance the role of women in video games, and not just for that but beyond the media, bringing them to the spotlight in mainstream media of magazines and TV, which is why I put her at number 1.
3. Jill Valentine - another early pioneer in the rise of female protagonists that lead the way for female characters being the heroes of the story.
4. Chun Li - While she came before Samus and Lara, her role as a playable character was limited in the context of the fighting genre that had only minimal emphasis on story (served only as a backdrop to the main mechanics of tournament fighting) and character development. Even so her iconic status as one of the early women warriors who stood toe to toe with the fiercest male fighters is worth mentioning.
4. Cortana - So this choice kind of breaks the mold in including a supporting character, but given how she's an artificial intelligence, she is just so well fleshed out that she's probably the most human character in the entire Halo cast. It was her interactions with the Chief that served as a lens for his character, the narrative means which guided the player into the lore of the Halo universe, and over the course of the trilogy we saw incredible growth of a person expanding beyond the boundaries of her programming. She formed a bond with the main protagonist in ways that because it happened between an artificial construct and a real person, made her that much more endearing than many other support partners.
And now for some much needed honorable mentions: Alyx Vance (Half Life), Joanna Dark (Perfect Dark), Bastila Shan (KOTOR), Ada Wong (Resident Evil), Claire Redfield (RE), Farrah (Prince of Persia: SoT), Sonya Blade (Mortal Kombat), Kitana (MK), Aeris (FF7), Jade (BGaE), Liara (Mass Effect), Tali Zorah (ME), Jack (ME), Morrigan (Dragon Age), Lilliana (DA), Cassandra (DA), Triss Merrigold (Witcher), Yennefer (Witcher), Ves (Witcher).
