Has to be FF7, FF9 and FF10 and 12. Final Fantasy always create awesome stroylines. Other good storylines I like include, Maximo, Star Wars Bounty Hunter, Shifters (i was very surprised at this) and finally Killzone was pretty good.
The Metal Gear Solid series has a great story. The Silent Hill series has stories that will really make you think (especially Silent Hill 2). Okami and Shadow of Colossus definately deserve a mention. Also, the Grand Theft Auto series has a pretty nice story too. Not very deep, but there are many memorable characters and there's a few twists in there as well.
Even though it's not a PS2 title, Dreamfall: The Longest Journey has a pretty strong storyline, despite the ultra-weird cliffhanger in the end. As for PS2 material; San Andreas, MGS3 & Bully take the cake.

The Final Fantasy series has always provided deep, engaging storylines. The same is true for Metal Gear(especially Snake Eater/Subsistence). For great storylines today, look at games like GTA: SA(very funny) or God of War. Also remember to look at older games(Ocarina of Time, Chrono Trigger. etc.)Â
The Final Fantasy series is pretty much a given. So are many other rpgs. One game that hasn't been mentioned yet is Second Sight. As a game it was really only mediocre. It was short and kinda repititive, but the story was top notch. It should have been adapted into a screenplay.
MGS series:- Highly thought-provoking and sometimes emotional, it's like Kojima builds games around stories rather than the reverse, like most producers.
Disgaea:- Just damned funny. PRINNIES, D00D!!!!!
Okami:- An already stylish and awesome game made even better by a traditional Japanese setting and mythology-heavy story.
Shin Megami Tensei series:- Excellent RPG series with a darker nature than most. No saving the world here, in most of these games, it's already dead. The atmosphere and setting makes these game fairly unique and enjoyable. If you can stand the often brutal difficulty.
Play Xenosaga 1 thorough 3. Those 3 games have an awesome storyline and they are rated T. And if you have a Wii or gamecube play Tales of Symphonia. In my opinion Tales of Symphonia is better than Tales of the Abyss.

Already played Tales of Symphonia it was very good.
I've played most of the games that have been mentioned, but one that hasn't been mentioned is Arc Twilight Of Spirits. I reckon thats got the best story I've ever played through.
