I'd agree with the comment above mentioning the RPGs, they often revolve heavily around engaging storylines.
The best games I've ever played have all been ones where I've been fascinated by the story and they would be:

* Baldur's Gate 1 & 2
* Deus Ex
* Morrowind (so Oblivion would count as well)

Fahrenheit/Indigo Prophecy, depending on your region, is also a great game.

Anyway, I'm gonna agree with the guys that said Planescape, System Shock 2 and Deus Ex.
The Half-life 1 and 2 storylines were pretty confusing, I mean the first time I played through the games I had no idea there was a story. Sure, I understood most of the stuff that was going on, but after playing through both games 5-10 times and reading the entire storyline I realised how much was going on in the background. Personally I think they could've worked more on the presentation, maybe that's just me though.
The entire Thief series. An exceptional main character and a consistently brilliant story in all three games :D

I can't really list anything for the PC since most of them if not all of them have already been mentioned, but if you want some good story Console Games then:

Final Fantasies
those are all good picks.

I just started playing Lord of the Rings online, and even though it's based on the books and maybe the movies, it has it's own good story line so far that takes place on the side of the main quests which was to take the One Ring to Mount Doom to destroy it.
