So I just got a new computer a few months ago and the performance in games is severely lacking. Here's the specs:

E6600 Core 2 Duo (2.4ghz, 4mb cache)
2 gigs of ram
7200rpm hd
8800gts 640mb
Vista 32bit

And here's what I get in games... this is running like

Bioshock 1280x1024 high detail - 50fps (dips to 30s) AA/AF are at 2x/2x
Unreal Tournament 3 1280x1024 high detail - 45 fps (dips to 30s) AA/AF are at 2x/2x

Why?! Something is bottlenecking my performance and I don't know what it is or how to fix it. Any suggestions on where to start?

Well you seem to be getting some good results from those two games, maybe its because Vista doesn't really work well with games, or maybe its something simple like adware/spyware slowing the performance, or you have other programs running in the background just using up your memory.

you should be able to hit 1680x1050 on both of those games at a steady 40FPS... as for the dips this is always going to happen as different bits of the area have different graphical attributes the FPS is bound to fluctuate.. a bit.

I think that's why I'm concerned, the resolution I'm running is so low I should get much higher framerates.

Try different drivers, use official nVidia ones and then try out modded ones like ngohq.com or tweaksrus.com

the results look good but on your comp should be better. when you play those games close all of your anti virus stuff and any other un needed programs. go to task manager.

you have a dx10 mod on 64bit Vista right? Vista 64bit or dx10 mod is killing you performance.

Yeah, I am using DX10 but nothing is modded. I thought I could run much higher resolutions and get better framerates than I'm getting on it...

Well i dont have UT3 but looking at the benches you should be getting better perfromance.

And i play bioshock maxed out in DX10 in 12x10 and never really noticed any slowdowns.I dont exactly know but i think i mostly get above 40 in bioshock. But whatever i would say that i run bioshock quite smooth pretty much the whole way for as long as i played the game.
