I know you guys say that it's obvious, but that's exactly where I thought it was going.

You hit the nail on the head. I think that it would be hard fitting the majority of the criminals from the Batman comics into Nolan's vision. Two-face was already established and Nolan apparently canned that. Heath Ledger passed away so we don't know what's going on with the Joker.
The only villain that I saw that could fit was Riddler. He was canned along with Mr.Freeze.
So out of the mainstays we're left with the Penguin, Catwoman, Bane, Poison Ivy. I doubt Nolan will go anywhere near Killer Croc or Clayface.
But the problem is Nolan's vision is so "realistic" that it's hard to imagine any other villains that aren't more human as opposed to "mutant".
So going back to the how so of your question. I think that Nolan has an uphill battle trying to top the last movie, and by cutting out the mainstay characters I can't see getting behind or excited about a Killer Croc or a Catwoman. But he's a great movie maker, so I guess we'll just have to wait till the unveiling happens.
I'm glad that there's no Riddler, Two-Face, or Joker.
Heath's Joker is very overrated, Two-Face was okay, and Riddler isn't really much of a threat and very overhyped.
I'd like to see characters such as Black Mask, Deadshot, Hush, Firefly, or Deathstroke.

Heath's Joker is overrated? Your kidding right? That's one of the best acting performances in history. I facepalmed hard. And Riddler not a threat... are you kidding? Do you know anything about the Riddler?
I didn't know who Killer Croc was, but after I read up on him, I thought he could fit into Nolan's world pretty easily (that is of course if he was more human than croc, and was like a mentally-disturbed, deformed serial killer or somehting). However, I can't see him in the movie, I just can't. The Riddler would have been awesome, and I thought the Scarecrow could have been great. I'm not big on comics so I don't know who to put in the movie, but I am definately looking forward to this movie. The shouldn't put the Joker in the new movie though, without Heath, the Joker will suck. Nolan needs a creative non-stupid way to write the Joker out.

Yeah, I do, Riddler has his few spectacular moments(Like when he almost killed Green Arrow or when he was with Hush), I dislike him most of the time, but he's great when he teamed up with Batman when he lost his memory. Heath was GOOD as the Joker, he put his own spin on things, and captured the crazy side of him very well, but I hate how now everyone is like OMG greatest Joker EVAR!!!111! I for one liked Jack Nicholson the most, I wish that Heath would've stayed a little more true to the comics. If he could have gotten the comicbook feel of Nicholson's and added in his own crazy killer aspect, I think I would've enjoyed it more. Also, everyone mainly loves TDK because of the Joker, whereas I prefer to watch Batman Begins.

Actually Riddle did become sort of a joke until Batman Hush came out. Also I read he was dead like a year ago.I also have confirmation that Darkseid will not be in it :( Or the Fluoronic Man :( I'm still holding out hope for Man-Bat, thoughxaos
blegh I think man-bat would be terrible. Im kinda hoping they go for either the Penguin Harley Quinn or maybe even have somethign with Killer Moth in there, he's weak I know but they could introduce rob- no batgirl on batmans side and have him go with the penguin or something.

.. That was for Terminator Salvation in which he flipped out on a camera guy.. That didn't happen on The Dark Knight set.
