Let's break it down to this.
Captain Marvel's powers are mainly about absorbing energy and control over steller energy. She can also fly, has superhuman strength, endurance, stamina and speed. As far as flight goes, she can go 6x faster than the speed of sound and is capable of light speed travel. She can even survive the vacuum of space. All of which is pretty damn impressive for a human. BUT her humanity is where her weaknesses lie.
* In the 2012 comics, Captain Marvel had a lesion that appeared on her brain that would get worse the more she flew. And that forced her to start using a hover bike.
* Captain Marvel has also battled being an alcoholic. And has had a hard time fighting villains who have the power of mind control. She's very susceptible to brain washing.
As for Wonder Woman... She also has the basics down like superhuman strength, endurance, stamina, speed and flight. But unlike Captain Marvel, Wonder Woman is a demigod and dates as far back as the Greeks. Her strength has been known to overwhelm even Superman! She can't fly as fast as Captain though.
* Wonder Woman can still die and once her durability runs out, you can kill her with piercing weapons. But that's IF you can out wit her in battle and she was taught by the best Amazons.
- In a fight, Wonder Woman has the upper hand in strength and combat prowess. And because Captain Marvel's energy is cosmic, it would render her useless against Wonder Woman because Wonder Woman is impervious to cosmic energy. Wonder Woman can survive being dipped into the Sun's core and Superman's heat vision, which is also cosmic energy. So....Wonder Woman wins! ?
