I DID enjoy Metroid Prime 3's boss battles, but the best boss battle IMO, is Twilight Princess' Argarok boss from the city in the sky, one of my favorite bosses ever.
At the moment,Twilight Princess and Metroid Prime 3.Between those two...I would say Metroid Prime 3 has better bosses.A bit more challenging,making you use a lot of your abilities,and plus,you get to fight Dark Samus.:D
I'm up to the frost temple in Zelda (taking it very slow) BUt so far, the bosses have been phenomenal compared to other games (Havent played God of War or Shadow of Colosus yet)
My favorite was the water, second: sand, third: forest
I think Super mario galaxy also has great battles...Just simply due to how the courses are shaped

the first one was kewl imho (though a clear rip off of lord of the rings :P) but i thought he was dissapointing the second time round. way too easy and basic. ridely towards the end of MP1 was a far better scrap imho.
my fav was in MP3 against the big robot guy that beats up ure ship and throws it at u. good fight that imho

Metroid Prime 3 has the best boss fights in any Wii games by far. Twilight Princess and RE4 Wii Edition are tied for 2nd, and some of Galaxy's bosses were cool too.
While not a difficult battle, I think the first boss in Mario Galaxy is the best boss battle on the Wii. It was just so cool to have to climb a boss to attack it, I really wish they'd have used that idea a bit more for the bosses.
