I have been looking for an SD card for my 3DS to move some of my Ambassador Games off of the system to make more room for downlaodable games but I have not been able to find an official Nintendo 3DS SD card. What I have found is this:

http://www.bestbuy.com/site/searchpage.jsp?_dyncharset=ISO-8859-1&_dynSessConf=&id=pcat17071&type=page&sc=Global&cp=1&nrp=15&sp=&qp=&list=n&iht=y&usc=All+Categories&ks=960&saas=saas&st=Nintendo+SD+Card

Even though it says DSi on it will it work for my 3DS?

You don't need an officially licensed card, anyone should work without problems. I think the size is limited to up towards 64GB

http://www.bestbuy.com/site/SanDisk---Ultra-16GB-Secure-Digital-High-Capacity-(SDHC)-UHS-I-Class-10-Memory-Card/4957245.p?skuId=4957245&productCategoryId=abcat0404004&id=1218582257536

Here's a good one onsale aswell.

Get 'em cheap online. You can get 16 GB cards for less than $10 easily online.
