I'd have to say Metroid. Super Paper Mario is nothing like its predecesors, and Metroid Prime 3 is a good start if you're new to the series (Even if it is the THIRD).

Neither... Get Metroid Prime for GC and play the series from the start. If you can tolerate the 'classics' I would even download Metroid from VC then play Metroid Prime.
i say paper mario. if you want an fps get the 360 and halo 3. the wii is for fun games like mario and dk. there are better shooting games out there for other consoles. id say mario.
I have both. I gotta give it to Metroid. The controls are slick and it plays extremely smooth. This coming from a person that absolutely hates FPS games. I can't stand Halo or the like. I do however love this Metroid. The controls make it a blast to play. Both are very good games though.
I would get metroid, it's fun. Paper Mario is the most boring drawn out wannabe RPG game I've ever played. There is no satisfaction in anything, it's amazingly linear, the graphics are kinda lame looking, and metroid is altogether a greater game.
Since I'm in the UK i haven't played either yet, but I would personally get metroid, as it seems like it will last much longer. But it's really upto what kind of gaming you're into.
