Goonies II for NES!!! One of the most underrated game IMO. The most fun I had in an NES game aside from The Legend of Zelda. To those who haven't heard about the game...It plays very similar to Metroid but a lot more fun!!
Shadows of the Empire, maniac mansion, flashback, anything squeenix is willing to offer (any of that gets mentioned on a regular basis, but that's ok heh), super metroid....
And I agree with Link's Awakening. I was actually skulking around the forums to see if there was any word on any gameboy games eventually making it to the VC... though one could argue the gameboys weren't technically consoles, it would be very nice!
Flashback (Genesis version). One of the few multiplat games where the Genesis was superior to the SNES version.chisoxrule
But more than Flashback i would like to see the Prequel of Flashback... Another World (or Out of the World. It depends on the platform it was released)
Zombies Ate My Neighbors. I think that was on the Sega Channel... Anyone remember Sega Channel? Diddy Kong Racing. Jurassic Park. Not cause it was good or anything, just because I miss it and could never get very far.

Earthbound!....I would love soooo much to have that game on VC. DK Country 2 was always my favorite DK game for some reason, it would be nice to see it on there. Or Raiden Trad, one of those arcade flying jet games. Ooh, or Chrono Trigger! Aw, now I'm all exciteable.
Terranigma. One of my absolute favorite role playing games...maybe not AAA to most people, but it's story had such depth that it was impossible for me not to love it...unfortunately never released in america, only japan and europe for some reason...but since i live in europe it don't matter.   god what a good game :P
It would be very nice with a new cool version of MACH RIDER, just imagine, lotsa missiles and stuff and be able to race against friends in speed of sound :P
ShadowRun for the Genesis that game was a classic....Final Fantasy:Mystic Quest for the SNes I loved that game.....And Mike Tyson's Punchout I never got to play it but from what I heard from my older brother he said it was fun so yeah....
just pulling some obscure favorites of mine from the top of my head: Shining Force I & II - some of the best RPG's ever made. I'd say river city ransom, but it's already on GBA. Dragon Warrior, Final Fnatasy I, etc. Starflight Crystalis
