I liked Alex from Oxenfree. I thought she was a deep clever character in the way the game works her, and you playing her into the story. Either keeping more to yourself and sulking in the background, or being a real attention whore, both ways fits in to her past events. Also the voice actress nails it and some of her comments when weird stuff happens and how she shrugs it off made me snicker.
Honerable mentions to Max from Life is Strange and Ellie from Last of us, just the way she is, although she's not the protagonist through most the game. I like Max but she kind of whinges through most of it and is a bit weak, which is the whole idea of the character being so flawed with such a power so I don't blame them for making her that way.
Any female character that I created (FemShep, The Boss from Saints Row games, The Warden from DA:O, etc).
Cate Archer from No One Lives Forever.
Granted there are plenty of female protaganists that are memorable, But Cate Archer I've always thought felt the most authentic regarding the personality and behaviour, which is ironic since she is a spy in the game.
Lightning is pretty cool (but her sister Serah is not) because she's pretty much a dude in chicks clothing. I enjoyed played as Jill in Resident Evil 2.
I guess we don't have enough female leads still. I can't really think of too many I enjoyed, but maybe because I'm a guy, idk.
It was Jill V. for the longest time,
but after playing Tomb Raider (2013), Lara Croft simply cannot be beat for me, I didn't like her that much before but with the reimagining she is just too incredible, she might even be my favorite character period.

Aya Brea as long as we forget about the Third Birthday.. I didn't hate the story but she lost what made her so great
From the artstyle, I really like Final Fantasy leads (Yuna in x-2 or Lightning), but they tend to have an annoying character.
I actually like a lot of female characters, but most probably wouldn't fit a Protagonist role (like Chie from Persona 4).
Ah I don't know, I guess I go wilh Milla from tales of Xillia, but that might change within a day :P
