Apples and oranges.
Metal Gear focuses on providing a story and tense espionage gameplay (not necessarily stealth). Splinter Cell focuses on providing decently strong stealth gameplay (in the early iterations) and more action-oriented gameplay in the later iterations.
Personally, I'm a Metal Gear fan as the overall game package is concerned. If I want amazing stealth, I'll play Thief: TDP, The Metal Age and Mark of the Ninja.
Not really two games that can be compared
Yes they both use stealth but they use them in very different ways, where MGS is mainly focused on telling a story that has stealth as a option, Splinter cell is a stealth game focused on stealth and telling a story 2nd.
But both are great franchises except MGS 2 and Splinter Cell Blacklist.
I prefer Splinter Cell because it has a greater focus on stealth. In MGS most of the time you have to knock out enemies or tranq them. They wake up after a few minutes too so you can't consider yourself a pure ghost in mgs. MGS is fun indeed but in a different way. You need to really plan a lot and mark your enemies from a distance. Very tactical gameplay. And you have to make use of ai behaviour to achieve your goals. Such as grabbing a guard and telling him to call reinforcements so that a certain area will be clear of hostiles.
Splinter cell on the other hand, is purely about getting from point A to point B like a pure ghost. It gives you an infinite number of options and tons of gadgets to do so. Those who say splinter cell is getting less stealthy and more action oriented are only half right. Because playing Splinter Cell Blacklist on Perfectionist difficulty is almost impossible to get through guns blazing. You need play like a ninja and the ai is good. Mastering the ghost playstyle is very challenging. You basically need to get through without knocking out any guard, leaving them all undisturbed. Every scenario is like a puzzle that you need to solve. Oh and did I mention dogs? Those things can make your ninja playthrough really really hard.
So, from a stealth perspective Splinter Cell wins. But in terms of story and overall fun and tactical gameplay, I have to give it to MGS.
even though i voted metal gear solid, splinter cell actually has a multiplayer mode, metal gear solid, once you finish the game, your're bored because there is no Multiplayer mode but i picked MGS because it looks like it has better gameplay.

This is false. Ghost runs are possible in every game to date. In fact, they are essential to getting the best overall ratings.
And you can kill everyone in the MGS games. Tranq guns are just a non-lethal option that helps improve rating.

the only mgs game i've played is the xbox mgs2 substance crossover and couldn't stand the gameplay.

Splinter Cell is clearly the best stealth franchise gameplay wise,at least up until Chaos Theory(tho the latest one is also good).
The best stealth experience by far is still Thief: The Dark project and especially Thief 2: The Metal Age,pretty much the gold standard for the genre.

Wow, what a horrible opinion. lol
Splinter Cell by considerable margin. Don't get me wrong, Kojima has a niche for detail which shows in the presentation of his games and the stories, but as far as pure gameplay, MGS doesn't really compare to SC. I've played all the MGS games and while fun, gameplay is not really the focus and it shows.

Gameplay - Splinter Cell. The earlier ones were pure stealth and did it better than MGS and the new ones turned more freeform, but especially in Blacklist I've found this to be interesting evolution and the end result is honestly one of the most fun action games on the marker
Story though - MGS wins
Chaos Theory > all other games from both series
Metal Gear got way retarded with all that world conspiracy bullshit and 40 min cutscenes.
I liked what SC originally brought but they ruined the franchise. Not sure about the latest one blacklist as i've never played it. I think the first 3 SC's were probably the best. MGS 2 and 4 were great and I'm confident 5 will be the pinnacle. Each are very different though
Both franchises have become worse . Until MGS 3 and Splinter Cell : Double Agent , both franchises were great . However , when it came to gameplay , Splinter Cell always surpassed MGS because of pure stealth .
As far story goes , MGS always had great ideas but poorly executed . While in the case of early Splinter Cell games , it always felt like reading a novel , written by a professional writer , who knew what was going on in the real world .
That's irrelevant now , since SC have become just another generic game with action movie kind of plot .
Although mgs has a better story,it was executed poorly with cutscenes too long.splinter cell on the other hand has a more realistic story while delivering on stealth.I mean,seriously,who is gonna destroy the world in a giant robot

Splinter Cell does some things better and focuses on different mechanics and same for MSG.
I don't like comparing them.
