Legend of zelda the minish cap is a great adventure game.
If you like action then get astro boy: Omega factor.

If you have any interest in a SRPG, then Tactics Ogre: Knights of Lodisis a very solid game.
For a strategy game, I would recommend looking into the Advance Wars series.

surprisingly good classic gameplay.
never palyed the gunstar heroes gba version, but the sega genesis game is great.

Mario And Luigi Super Star Saga- A Mario RPG, much fun and the funniest game I have ever played.
Sonic Advance- Sonic goes back to his roots. Alot of fun if you like the 2D Sonics

in my personal opinion i consider the wario ware games to the best use of the hardware, a celebration of gaming, and they're very good portable games.
the bit generations games, while somewhat tricky to get a hold of, are the 'avant-garde' of the GBA and explore gaming at a more fundamental level; sound voyager being some of the best use (and most innovative use) of the hardware. the bit generations selection also has the best sounding GBA games. digidrive is a core puzzle game up there with tetris, and its similar to those Q-entertainment mizaguchi music puzzlers (lumines etc.).
pokemon is a great 'on-the-road' RPG; as you travel in 'real life', your character moves also from town to town and it's very easy to quick save anywhere.
metroid fusion isn't best suited to a small screen but it has probably the most detailed and gorgeous 2D pixel art and character/movement design.
drill dozer makes your whole GBA rumble and while the level design is disapointingly conventional, the innovations in character design and the necessity of using the drill 'weapon' for everything in the game makes it a worthwhile purchase. this game is made by the same people who did pokemon; gamefreak.
i'd say most innovative and progressive is soundvoyager. best innovation in conventional level design is drill dozer IMO.
if you're just after fun though, i guess there are lots of games that provide that, dependent on what you find fun.
'the best' also depends on how you use your portable console; whether you take it out or you play it at home. and also on how much time you spend gaming.
