Those games almost all have terrible stories. If you're looking for some good story driven games...

Planescape Torment - It's an old D&D based CRPG with an extremely interesting story about a man who can never die with no memory. It takes place in a city that is the crossroads between many worlds and is centered around a simple question, "what can change the nature of a man?" It's very philosophical.

Silent Hill 2 - James Sunderland, still grieving the death of his wife years ago, receives an impossible piece of mail. A letter supposedly from his dead wife telling him to meet her in the place they used to take vacations; Silent Hill. With nothing to lose, he makes his way there, only to find the town abandoned and filled with monsters. What follows is a terrifying trip into insanity where James will learn some things about himself that he doesn't want to face.

Sleeping Dogs - It's a pretty generic open world action game with one saving grace: The story is awesome. If you're a fan of classic Hong Kong action movies like me this game will get you pumped up. It's about an undercover cop in the Triads who gets just a little too deep for comfort.

To The Moon - Travel backwards through the memories of a dying man to find the point where he lost abandonned dreams, and realize that to change that you would risk the love that made his life rich. This game will make you cry. It's about 5 hours long and I spent half of that time crying. The piano soundtrack is very beautiful as well.

Pathologic - A very creepy Russian horror game about a town suffering from a supernatural plague told over the course of a week. This game utilizes extremely effective surrealism and has a very self-aware, meta sensibility to it. It's about a lot of things, both in the world of the game and the real world outside of it, and sometimes you don't know if characters are talking to your character or you, the player.

Knights of the Old Republic 1 & 2 - Wonderful Star Wars RPGs set thousands of years before the prequel films. Before Bioware got shitty, KOTOR were some of the best RPGs going. The first game has an extremely good twist, so don't let anyone ruin it for you.

There are loads more but these are the ones off the top of my head.

You may want to try some indie games instead of all triple A commercial. Missing out on some good narrative driven stuff.

@iankanedfe: This. The blockbuster games, event he ones that say they focus on story, almost always have terrible stories.

Stuff like Bioshock Infinite and The Order 1886 have hilariously bad plots. It's remarkable that people praise them.

No one mentioned Metal Gear Solid games? At least play MGS1 (not Twin Snakes), and MGS3.

Resident Evil 2 is also something you shouldn't miss out.

It looks like your into your Action Adventure games which some story and character elements to them. Someone already mentioned Mass Effect, surprised if you haven't played those already.

Other then that, A story rich game I would strongly recommend is Life is Strange, but it's a very different pace to your Dishonored and Tomb Raider (It's a very different game in general) but if it's story your after it doesn't get any better then that. It's a very moody game that get's a bit melancholy. It does a great job of putting you behind it's protagonists perspective. Warning, If your a guy playing it your masculinity will take a hit. But yeah, it's great, one of my favorite games of all time (if not the most).

Two semi-unorthodox choices might be Borderlands 2 and Portal 2.

Portal 2 has only one human character in it and that character never speaks. It's story is told via speaking robots and prerecorded messages. It is simultaneously eerie and hilarious. Even when no one is talking you can still absorb so many little visual details in the game that help put things together. Portal 2 tells a much better story than most other AAA games and it does it with an incredibly unique sense of style and creativity. It just goes to show that any premise can be turned into a great story with excellent writers and voice acting.

Borderlands 2 is insane. It's story is totally ridiculous and often breaks the fourth wall, but its so full of memorable characters and excellent writing that you will be hard pressed to forget it. There are so many one-liners that my friends and I quote from that game. The voice acting is great.

So I guess it depends what you think is more important: quality of writing or structure of story. They are not always the same.

Holy crap. Someone else on this website knows about Pathologic. I haven't played it, but I really really want to. I've heard that someone, I dont know if its icepick lodge, is re-translating it. I'd like to wait for the better translated version, but I'm tempted to just get it now and deal with some awkward dialogue.

@alexa275: If you're looking for something different, definitely check out LISA on the PC. It's available on Steam for like ten bucks and is probably the best game I've played in the past two years.

@Treflis: I just got Brothers in arms hells highway. Is it necessary to play the first two in order to feel any attachment to the characters? Otherwise I'll wait to play them. Cause I want to get the most out of the story.

It wouldn't hurt if you want the most out of the story, but If memory serves me right there's some flashbacks that shows the key events in the previous games.
