So, I've just recently started a mage build who, in time, is going to side with the Volkihar side of Dawnguard, but I want to be a vampire when I meet Harkon for the first time so he's not all up himself about how I'm just "prey" to him. I'm only level 9 atm and at every level up I've invested in Magicka instead of health, so base health is still 100, but having just contracted said vampire based disease it's knocked my HP down to 75, which sucks. Will it go back up after 3 days?

Only at night. You will always have reduced daytime health.

I'm doing something similar atm. Health stamina and magic decrease 15 pnts per day.
I put 60 points to health because there's really no point in feeding. I found a stamina regen necklace, 20%, that helps with daylight travel but a horse is a better idea. There's one on the west slope on Whiterun, it'll be stolen, but no one to see you. Also, brawl the stable master in rifted and you can ride a horse for free.
Neither horse will stay when you dismount, but the rifted one will fast travel with you if it's the last one you rode.

wont the lover stone boost health/stamina regen rate and help offset that?

The price of Victory is high, but so are the rewards.
