We're cheating a bit here since Disney's Adventures in the Magic Kingdom isn't expressly a Mickey Mouse game, but it's notable because it shares something in common with the upcoming Epic Mickey--both games make extensive use of Disney theme park attractions as the basis for their levels. Adventures featured a boy who had to visit various rides within Disneyland to retrieve special keys. Structurally, the game had much in common with Mega Man games (Adventures was also developed by Capcom) and, at times, had some controller shattering difficulty. What was especially cool was how these levels contained so many nods to the rides they were based on. The Haunted Mansion featured mirrors that reflected your image and occasionally an image of a ghost, while Pirates of the Caribbean featured the famous skeleton pirate sitting atop a pile of gold as well as the burning village from the ride. It was not the best Mickey-related game, but it was the beginning of a long line of excellent Disney-related games from Capcom.
