I really enjoyed the mercenaries in RE5 but am having a hard time in Re6. The melee system isn't as easy to understand as before and I get confused with whether an enemy is stunned or not.
Agreed. It's still fun but just not as good.

it kinda reminds me of mass effect 3's co-op, where prior to the release everyone thought it would suck...but when the game came out it showed to be very good

5 had inventory reload, which while it seemed like a cool idea, but now it seems more like cheating. In RE6, you have to decide when you want to reload instead, so points to 6 for having strategy in reloading.
5 has some monotonous melee animations. While 6 has its share of animations, none of them are extremely long.
5's melee attacks all favored single enemy attacks. In 6, there's a lot more area based attacks that are effective. Deciding between area based and single enemy attacks during a firefight is strategical and fun.
6 is more difficult to get to that 150 enemies. You have less ammo and health resources. 6 also scales somewhat by giving the solo player more health resources (I think).
6 has secret bosses and custom skills, opening up unique plays and score opportunities.
