How do I beat the first encounter with the ameobas?

In the mission in the D6 level where you and Miller have to turn the power back on and you have to go down a hall where ameobas attack you how do get past them without dying or getting Miller killed?

Shoot the spore things on the ground and walls that spawn the amoebas, it stops them from spawning more amoebas

You shoot the spore things and let miller kill the ameobas.
