    I just started the game.

I've activated 2 checkpoints, yet when I play a new session and choose to "start from last checkpoint", it starts back at the beginning of the mission.

Do you have to somehow Save your game besides activating Checkpoints?

They didn't listen when the fans begged for manual saves years before release. Instead they put in place this idiotic check-point system.

No. Activated checkpoints only stay in memory during your current session. Once you quit and re-load, your check-points revert to beginning of level. Horrible game design, but we're stuck with it this time around.

Im not that far in, but on the first mission where you have to kill *spoilers*

Diana, quit halfway through and started at a checkpoint. It wasnt a self activated one but i still didnt have to do it all over.

Another problem with the checkpoint system is that all enemies that you've neutralized and all items that you've picked up will be refreshed upon reverting back to a checkpoint. I reloaded a checkpoint when I first realised this and all of a sudden the guards that I took so long to neutralize and hide were suddenly up and walking again but I was right deep in the middle of it. So as soon as I reloaded the checkpoint I was instantly spotted by the near-by guard, even though he shouldn't be there as I took him out before activating the checkpoint. Awful design.
