The reason you can't continue is that you've inadvertently activated the Comet's defenses as per the Dark Mission(but not all of them) while going through the level, thus blocking your own route to clear the level via the Hero Mission. I'll now tell you what to do...
First, use the Save Point at the end of the level to warp back to the start of the level. Or you can just opt to restart the level from the beginning in the Pause option menu. Once you arrive at the start of the level, progress along normally.
While progressing in the level you'll find a certain device that alternates between blue and red whenever you hit it with a punch or a weapon. Its default setting will be blue. This is the switch Sonic and Black Doom are talking about; it's the Comet's defense mechanism. This switch toggles the level's layout; whenever you hit it and change its color, some passageways will open while others seal themselves with translucent barriers. Also, each red switch closes a gate at the end of the level, thus protecting Black Doom from any intruders. The Hero and Dark Missions can be summarized thusly, in regard of the switches:
Hero Mission: Don't touch any of the switches(which means, leave all of them blue). If you progress to the end of the level, all the gates will be open and nothing will hinder you from touching the end-of-the-level Ring.
Dark Mission: Hit every switch you see and turn them from blue to red, thus activating them. The mission is completed once you activate the final switch.
