Are the server issues because the game is more popular than they could have imagined, or did they just do a shitty job all around?

Looks like a bit of both based on these comments.
The reason Dragon Quest IX was so great is that it has that strong multiplayer component, but you can play the entire thing singleplayer, which meant you don't need to worry about servers and all that bull. I was super pumped when I heard about DQX as I was expecting an upgraded DQIX (in terms of amount of content, customization, etc.) but instead they made an always online MMO. Interest died.
You have to give it to Square and other Japanese developers: at least they admitted there was an issue and stopped shipping the game. Your Bethesdas and EAs would tell their costumers to suck it up and wait for a patch that will be done when (and if) it's done.

I think because it left a huge impact in Japan and the fact that the series is the first of it's kind that started the jrpg genre. Yes even before the Final Fantasy series. And the fact that the Japanese gamers like the gameplay of DQ a lot.
