You know, if you read the backstory, the ISA are really the bad guys. The Helghast were prospering until the ISA wanted some of what they had and then took it. So technicaly the ISA are the bad guys. But yes, you do fight the Helghast in the Killzone games.

The Helghast are the good guys trust me...
Long Story short, ISA invaded the helghast because there were lets say "Evolving" faster in there utopia know as Helgan.
This is why in the intro Visari says "Helgan belongs to the helghast" its compareable to the American Revolution.
Rico... Lol, seriously though, it's a pretty gray line when it comes to "villainy" in the killzone series. A surface assessment would imply that the Helghast are the antagonists since you're in the shoes of an ISA officer but, there are definite undertones and subtle revelations that imply otherwise.
