From a company standpoint---I went with amount of /different/ enjoyable IP's here.
Atlas, hands down.
For me its Square because i played a lot of games of this company back then. [many many hours spend on SaGa series lol]
Namco
Baten Kaitos, Baten Kaitos Origins, and Tales of Symphonia (and Vesperia) are all amazing games.
Hard to say for me at the moment, since most games I still want to play were either never translated or are too pricey in English.
I'm surprised no one mentioned NIHON FALCOM, since they were one of the most influental Japanese RPG makers in history.
Most every other Japanese programmers were influenced by their works, at least a little, in one way or another.

Maybe. Now they're just like any other company though, but they did made the best RPGs in the past, and everyone else used to copy them.
FALCOM was making RPGs when ENIX was still making shoddy eroge. SQUARE earlier RPGs like BLASSTY were total rubbish until they released FINAL FANTASY. The rest of the companies didn't even exist.

True. Falcom played an important role in laying the foundations for the Japanese RPG industry as well as the action RPG sub-genre. It's worth noting that the first RPG published by Squaresoft was the MSX port of Falcom's Dragon Slayer. In addition, the idea for the Final Fantasy series having a new gameplay system each time was inspired by the Dragon Slayer series. Beyond RPG's, even The Legend of Zelda was influenced by the Dragon Slayer series.
