Besides visual novels, some really good stories from other genres (though not as great as some of the visual novels mentioned above)...

How else would you classify The Walking Dead? Visual novel or interactive movie? Catherine is partially an adventure game and partially a platformer.
Stealth and open-world are generally considered sub-genres of action-adventure. But The Last of Us is probably closer to a horror-themed TPS than an action-adventure.
Mass Effect 1 - I prefer 2 as a game but 1 is the best story-wise
To The Moon- Just so moving. Incredible stuff.
Final Fantasy 7 - Incredible amount of depth for a JRPG and a brilliant ensemble piece of interweaving plot lines.
Final Fantasy 10 - The best videogame love story. By a long way.

The Walking Dead is not an Adventure game, I thought Catherine was a platformer.
MGS is not an Action Adventure series, Yakuza and the The last of Us are not Action Adventure games either.
Dude, for someone who makes a whole post to do nothing but point out how someone else's genre classification isn't how it should be, you sure suck at it. His are accurate, would be very curious to see what you think they should be as opposed to just saying what they aren't, because his classifications are the same you'll see on pretty much every site.
Here would be my top 11 game stories of all time.
1. Xenogears - this is the standard as far as I'm concerned - the most deep and complex storyline I've ever seen in a video game.
2. Xenosaga series - not quite Xenogears but it's close.
3. Nier - the story unfolds more on multiple play throughs and is astonishingly good and unique
4. To the Moon
5. Planescape: Torment
6. Final Fantasy X
7. Mass Effect series
8. Metal Gear Solid series
9. The Witcher series
10. The Last of Us
11. Final Fantasy VII
if you dig the story then bioshock, mass effect and assassin's creed are pretty obvious choices (and i wouldn't recommend assassin's creed unless u're willing to go all the way through right from the first game) other than that call of duty has some nice stories like modern warfare and the world at war-black ops 1-black ops 2 storyline, the witcher is a great series, of course our japanese friends are never left behind are they?? the final fantasy and metal gear are also really awesome. Then LA Noire, Max Payne, Dragon Age, Alan Wake, Silent Hill and portal are very famous for their stories. another one worth mentioning is the last of us (i haven't played it yet cause i'm a pc guy ;( ) anyways that should have you covered for a while.
Well if you mean well told stories that are generally decent.
For comedy I'd say- Disgaea 'original'. (DS, PS2, PSP, Vita), Monkey Island (P.C., PS3, 360), Grim Fandango (P.C., PS4, Vita)
Serious story telling- Chrono Trigger (Snes, PS1, Mobile, DS), Suikoden 2 (PS1), God of War 'original' (PS2, PS3), Metal Gear Solid '1, 2, 3' (PS2, PS3, 360), BioShock 'original' (P.C., 360, PS3)
That's about it from my experience. Most the games I like honestly have poor stories, I'd even count your ES Skyrim as one of them, weakest told story in an Elder Scrolls game.
& I'm one of the few that thought Last of Us was a poor story with good voice acting. .
Silent Hill 1 and 2, 3 is good too but first 2 are better

I'd actually hate to look at Skyrim as a storyline. To me it's just another occurrence in the history of Tamriel. One of many.... Even if there are plot devices, they can't really be seen...because it's just the way the Lore grows.
It's about dat lore and nothing else.
It doesn't have compelling storytelling whatsoever.

Well if Skyrim is the standard I could list games for the rest of my life, but here are a few I like.
Zelda Majora's Mask, Dragon Age series, Mass Effect trilogy, Parasite Eve, Last of Us, Metal Gear Solid series, Final Fantasy 7,9,10,13, Persona 2/3/4, Silent Hill 1-3, Fatal Frame 1-3, Deus Ex, System Shock 2, Bioshock trilogy, Spec Ops the Line,
Easily Final Fantasy 6, 7, and 8. I've played a lot in this list and they don't compare to these 3. Mass Effect is good but overrated. The older FF games have good character attachment and sprawling epic stories. The kind of story that Uncharted won't give you.
The Last of Us was wicked, both the story and the production quality was great. As was the world building.
But I think a lot of people sort of "mistake" a game with excellent world-building to a game with a good story though. Like I wouldn't say Fallout 3, or really any Fallout game for that matter, had a great story, but the world they create is so captivating that you sort of start imagining stories. It's a world that you surrender to and make stories as you go, which I think is the greatest triumph of "storytelling" via video-games. You can't really do that in any other medium. Generally the actual stories games tell aren't good, but through world-building they stand out.
