Planescape: Torment - best writting i've ever seen in a video game, amazing characters and an engrossing plot that twists and turns to reveal what can change the nature of a man. Every single piece of dialogue, no matter how insignificant it seems, is excellent.
Silent Hill 2 - i loved how the plot was mostly moved forward through the game world due to all of the symbolism and hidden messages. Basically, the more you explore and the more you think about what you see, the more you understand the plot.
Well, replies might be as different here as there are individual preferences, I guess ;) What might be the more interesting question is how to create a story that has the grain to become a classic once, or the fundament for a followup. On the other hand, even good franchises' narratives have the tendency to wear thin with the number of the sequels, so actually I think every game's plot should be conceived to be standalone; take Binary Domain, for instance, a story which would make also a good movie, Imho.

Silent Hill 2. Subtle and shocking, accusing, and well revealing of its flawed visitors and main protagonist. It was one of the first games from which I experience the whole 'make you question internally who you're controlling as the main character'. Though more subtly than games in 360/PS3 gen.'

Its impossible to pick really because its all down to personal preference, and there are so many great games.
Here are some I enjoyed:
The Knights of the old republic series was great!
Also Kingdom Hearts, Final Fantasy VII, Star Ocean Till The End Of Time, and of course ocarina of time!
If I had to absolutely choose one game I would have to go with Metal Gear Solid 2: Sons of Liberty. My favorite game of all time, there was something about the story and the atmosphere of the game that got me hooked.

The first game felt like the best to me, but with all these other shooters I cannot agree with that. If you are talking about games that are strictly shooters and not action adventure games like Uncharted or TLOU.
Final Fantasy Tactics has an amazing story, it's pretty much my favorite.
I have played that game from start to finish, completing all the jobs and side quests, and maxing out my characters about twenty times because it has that fantastic story.

Halo has perhaps the most complete, complex, thorough and in depth story line of any major shooter. Most of the story is not explained in game, but if you do research about the Halo world, it'll really blow your mind. The same can be said for Mass Effect and (believe it or not) Killzone.

I wouldn´t say that a story thats not in the game is "complex" if people should go research or read books there are literally 100 games with fanmade or dev made stories that are never told in the game and are better than Halo.
Yesterday I have downloaded an android game "Amazing Rescue". It's an amazing game. It is available in android store.

I think you meant lore. The lore surrounding the Halo series is the best i've seen for a shooter because of how fleshed out it is due to the reasons you stated, but the stories within the Halo games are, albeit interesting, very poor.
I have liked the Call of duty videos always very interesting.. In my point of view Mafia holds the topmost story line.. But yesterday I downloaded a game called amazing rescue from android store.. I liked it also... Still playing it..

I don't have a Playstation so I havent played those.... and IMHO I like the gears of war story...... the concept is really cool and the dialogue cracks me up. Why are you baffled? there is plenty of GoW fans out there.
If Nier wasn't so cringe worthy at times, i'd say that. Ah, Japan though...
I hope Drakengard 3 improves greatly over Nier but it looks like it doesn't have the biggest budget, we'll see. It'll probably have some cringe worthy stuff in it too, damn it. And the music might get repetitive. Seriously though, if more care were put into these games they could be masterpieces, it's a shame. Really rough games with so much potential.
Really though, less is more when it comes to story. A simple plot with great writing is what I like, that or next to no story at all like Mario.
