Colonies

When you find each of you allies’ colonies, make sure to set them up according to need. For example, You would rather have Ur-Quan ships than Spathi, so make building ships the Ur-Quan’s responsibility, and producing fuel the Spathi’s. Your most valuable resource is fuel, so produce as much as possible, because you don’t want to run out of fuel in a desolate star system.

Fighting

As in Star Control 2, there is a race (the Dak in SC3) that you will battle on numerous occasions. While the Dak ships aren’t very strong, the quickly become annoying. To quickly destroy them, choose either a Dreadnought or an Avatar. Then, when the battle begins, press the F9 key. This will force the CPU to turn and come straight towards you. Then you can easily destroy the ship as quickly as possible.

General Tips

When building colonies, it is always a good idea to set up a colony on a world that has at least 20,000 resource units. This way the colony should last for a long time. When talking with alien races, always try to talk your way out of a fight, especially the first time you meet them. If you engage and kill alien ships, the Alliance Ethics Council will start "breathing down your neck" and will eventually boot you from the mission if you continue fighting. Never, ever, attack a neutral alien race. This will almost certainly get you booted from the mission and the game. Wait, if at all possible, until a formal declaration of war before fighting. This way you can kill without repercussions from home. Another important piece of advise is to be VERY suspicious when talking to Crux members who want to be your "friend". They might offer a course of action, and seem very convincing, but your best bet would be not to listen to them.
