No not the usual which can you kill, that I know.
But I'm having fun on a new play through from mission 1 going full ghost. but want to start a high chaos run as well.
So if I ghost it, then save it at the start of mission 2. Reload mission 1 from the starting mission save, chaos it. Then create a second save at the start of mission 2. That would keep both game paths separate and I should be able to still get clean hands right?

I'm 99% sure that the first Mission 2 save you made will maintain its no-kill status. As long as you keep using that save you should get Clean Hands eventually.
Your question kind of reminds me of how I got Clean Hands. I bought this game when it came out and on my very first playthrough I tried to get Ghost and Clean Hands. I missed Clean Hands because I fell victim to the infamous Granny Rags glitch which has thankfully been patched.
I kept a save from right before the ending just in case I ever wanted to see the low chaos ending again. One day after downloading the patch I loaded up this save to watch the ending. Then, to my great surprise, I got Clean Hands. The patch retroactively fixed the Granny Rags glitch and let me get Clean Hands. I was very happy because I wasn't in the mood to try a second time to get it.
